Does EXPEED 3 affect the final RAW image or only the in camera JPEG?

I'm wondering if the image processing engine (in my case, EXPEED from Nikon) affect how much noise will appear in the RAW file itself, the color rendering, etc.
I'm not talking about the JPEG, I know the JPEG is definitely affected. Any thoughts from people who have experimented or who know, very much appreciated.

RAW is RAW. It is not processed, or it wouldn't be RAW, unless your camera does the compressed NEF files. In that case, the only "processing" to the image is the compression of the RAW file. No noise removal, no color adjustment, nothing else.
