I always have to leave it on guide to use the autofocus, why can't I change the settings?

Check that the lens switch on its side(lens side) is not switched to M. It should be switched to A or A/M.

There's something else going on.
You AF-S 55-200 mm can auto-focus in any of the exposure modes, P, S and A as well as the manual mode.
Is you lens in the auto-focus mode?
Look on page 16 and 42 of your user manual for more information
If you are still having trouble, call Nikon and ask them to help you.
