There's two ways to download pictures from your D3000 to your computer. The first way is to connect your camera to the USB port of your computer via the transfer cable that should have come with the camera. It's pretty easy, but has two shortcomings. It's slow and uses up your camera's battery in the process.

The second and preferred choice is to remove the memory card, and either use an inexpensive USB memory card reader, or (if your computer has one) insert the card into the memory card slot.

The second method has the most flexibility, is faster, and doesn't use up the camera battery.

I'd suggest creating folders in your computer dividing your photos into manageable categories, such as family, travel, etc.

Use a USB card reader to connect the camera's memory card directly to the computer's USB slot. Use Windows Explorer or (Mac) Finder to do the copying for absolute total control over what goes where exactly and to avoid having your pictures manipulated by some application without you knowing about it.
