Yes your manual does speak to these. Your audio level should be adjustable. I don't know if you can turn it off but you certainly can turn it down to nothing.

Second you're obviously using your camera in full auto. Don't do that, get out of full manual. If you don't want the flash to pop up then shoot in "P" (program) mode.

To turn the flash off, switch from the green completely auto setting to "P" for program. Then the camera will only pop the flash up when you push the flash button. You will probably have to set the ISO level yourself, but that is worth learning about anyway. Everything else should work the same.

Take a look at page 141 of the manual for controlling the beeping.

How to use the flash is pp47-50 of your manual, especially p. 48.
For quiet shutter release, see p 31 of your manual.
Color changes are often due to White Balance, or color temperature of the light. Experiment and see what is best.

The flash is popping up in Auto mode because there's not enough light.

If you turn it off (by going to one of the P, A, S or M modes) you will disable the flash, but unless you also understand the basics of photographic exposure (which I suspect you don't) then you are likely to get blurred and/or underexposed images.

What sound are you referring to? The autofocus beeps when it finds focus - it may be possible to disable this in the Menu. The sound of the mirror flipping up & down when the shutter is activated you can't turn off - it's a DSLR camera - that's how they work.

If you have splashed out the money to get a DSLR then I suggest you also learn how to use it properly - best thing is to get on a basic photography course or join a local camera club. IF you are going to use it on Auto or Scene Modes, you might as well have got a point & shoot.

The flash is controlled by a button which you can find in the manual.

You can't turn the sound off. It's the physical slapping of the mirror and swishing of the curtain inside the camera that makes that sound.

I would not turn off the beep as it tells you when your camera is in focus.
